Unfortunately, if a BIOS or UEFI firmware was designed to expect 512 byte sectors, booting with anything else is expected to be problematic. As a matter of fact, none of the machines I tested were able to boot from a 4096-byte sector size USB device (but I have rather old BIOS based systems and only one UEFI machine to test with). However, I make no promise that your BIOS or UEFI firmwares will be able to boot a flash drive that uses a nonstandard sector size. I also should have a fix for this issue, and I uploaded an ALPHA version of the upcoming 1.4.11 version of Rufus for you to test.
